I had similar problems with mine, so replaced with a combined rectifier/regulator about 15 years ago and hasn't missed a beat since. Still available on ebay from many reputable dealers for around £70 odd quid. Well worth the money. :D
Look, my paintwork hasn't got "Fish scales" :x they're "Dragon scales" right!!! However, after some thought, I will accept "Black Marlin" or "Swordfish", but definitely not "Haddock" or "Cod".

These regulators are serviceable. If you remove it from the bike you can pop the top off and clean everywhere inside with contact spray. See below link on how to adjust the output.

If you'd've asked yesterday, when you called in, I've got spares.

Check connections between reg and battery and reg and earth.
If any of these are bad, the reg gets an indication that the battery is discharged, so the reg gives it a boost and doesn't adjust to 'trickle' as the battery charges.
At least you know the alternator and rectifier are OK!
Proof that four strokes are over complicated

The battery was shot, and I have adjusted the regulator as per the instructions, so I can check the timing this morning.
